I had this exact same problem. My Sim's dog took a poop and pee in his house. I turned on the Roomba--It came RIGHT UP TO THE MESS... Then wandered off. No cleanup.
Hmm.. must be a bug in your game. Mine cleans up poop in my sims house. :(
For some reason if my dog poops on the porch the poop gets placed just inside the house. Thankfully the roomba has cleaned it up before my sim has stepped in it!
I have 6 fully-upgraded Roombas in my vet office. I never have to clean the floor. Yes, sometimes they run right by the mess, but eventually they get it.
I have the expensive roomba in my vet clinic and it does not clean up puddles or vomit at all. Maybe I will try upgrading it.
I noticed initially that it did not work during the 1st round of cleaning. But during the 2nd round it was cleaning up all the pee and vomit. I have 4 of them in my clinic.

Not sure bout poop as my pet has not poo-ed indoors before and my sim normally picks them up.
