How do I fix it? I went to Sims 4 Tray Importer and it says the clothing is missing but when I go to that cc in the mods folder, it's still installed.

Because before the update, skin details and tattoos were permanent and stayed on the sim when you added an outfit, (as in switched from everyday outfit to formal outfit etc). Now they're not permanent and you'll have to re add the skin details and tattoos with every outfit change.
